Click Start -> Run -> msconfig
Then go to the last tab which is "Startup" and remove anything related to CloneCD. Restart and try the uninstallation again.
Even though making a mistake here wont crash your pc, it might lead to lotta head scratching. So better to make some screen caps / notes of original settings before you do anything. Also check the services tab for any CloneCD related services.
